Today I noticed a small stain on the headliner immediately above the front passenger window. It was immediately below the handle grip above the window.

The stain looked like a water stain. It is brown/rust colored.

I fear the roof area is leaking somewhere causing this stain.

Has anyone else had a problem like this?
 
I had a sunroof that became misaligned and was letting water in during carwashes/heavy rain. In theory that shouldn't be an issue because of the sunroof drains, but if those were also clogged then it could seep into the headliner. Dealer adjusted for free and haven't had an issue since.
 
I had a car where the drain tube became disconnected and it made water show up in the exact same spot you indicate. It was easy to fix myself, but involved removing the head liner.
