Engine swap - 2010 Coupe 2.0T Auto engine into Manual chassis - will it work?

Hi all,
New to the forum. I have a 2010 Coupe 2.0T with a manual transmission and a blown engine. I found a replacement engine in another complete 2010 2.0T but it has an auto transmission.
I was told by a user parts dealer that the engine mated to an auto transmission is different to the engine mated to a manual transmission. Can anyone confirm this? What might I have to do to get the auto engine to mate with my manual chassis/transmission?
