Installed new engine now codes wont disappear

So i had a small shop install a 2014 3.8 into my 2012 3.8 and everytime i clear codes the same 2 codes come back 24/7, the car drives the same no changes but i dont like the CEL on all the time. How do i remove/fix the issue? My driving was the same before i install the engine nothing changed car feels the same and drives the same, this has been a issue for around 4-5 months now.
As well as my cars Cruise Control no longer works. It initiates for like 3 seconds and but doesnt hold speed. I dont get codes for it,
These are the codes -
1- Crankshaft Position Camshaft Position Correlation Bank 2 Sensor A P0018 code
2- Throttle / Pedal Position sensor / Switch A Circuit High P0123
3- Manufacturer Control C342D

Did you change the engine computer as well? Is everything connected? Bad wiring harness?

I Haven't don't anything i had a shop do the engine replacement i asked Facebook groups and they said the 2014 isn't compatible with the other years for some reason but i will have to chase wires and didn't know if that was the truth or not. if so what wires would i chase?

Hopefully the shop still has your old wiring harness, you might be able to patch/replace some connectors.
