I assume the OEM sub is a free air sub, so does the cover for it in the trunk area affect the acoustics at all?

Thinking back to my brief speaker enclosure design days, I doubt it. IF the enclosure were air pressure tight under the deck, yes. But even though I haven't received mine yet, I know it's not. If it does effect the sound... knock a few holes in it!

I agree. Sub frequencies are non-directional by their very nature. Also, a wood box, or a cloth of some kind can't dampen (or directionalize) the waves from the sub. Covering it may only have an effect that a spectrum analyzer can identify.

if the enclosure were air tight, the sub would experience compression damping and behave like a sealed box driver. Tighter bass but requiring more input power and less efficient. Infinite baffles like the Genesis rear deck can be better in many ways, from wikipedia::

"The idea behind this enclosure is that the restoring force of the enclosed air 'spring' will be minimal, approaching the behavior of an open baffle. This minimizes the change in the driver's resonant frequency caused by the enclosure. Some infinite baffle 'enclosures' have used an adjoining room, basement, or a closet or attic." or trunk

I can't imagine putting up a clip-on cover is going to affect the response characteristics of the sub much at all. But I might be wrong, who knows.
