Occasionally when coming to a stop I feel an abrupt thud from the transmission. If I had to assign a reason, I would say it feels as if the transmission is shifting from 2nd to 1st and the very last moment, prior coming to a full stop.

This may just be part of the normal operation of this car, although I hope not.

Has Hyundai issued any programming updates that may address this issue? Has anyone else noticed such?

Yep, had the same experience yesterday and two other occasions recently. 39,xxx miles on the odo now. It felt "different" but no so much so that I became overly concerned when it happened. Guess that driving my 2010 Tahoe and it's constant "hunting" for the right gear (extremely annoying) make the Genesis appear seamless in operation. Haha, the Chevy dealer says ALL Tahoe trucks do this, which was exactly the answer I expected.
 
Drive train "clunks" can come from bad U-joints in the drivetrain or (if a multi-piece driveshaft) from a bad carrier bearing or carrier bearing mount.

Agree^ also if there is a vibration felt in the center armrest around 10 to 15 mph during a quick start then its the Genesis center carrier bearing is the cause which there is a TSB on the repair/replacement. This is a common problem with RWD cars that have high horse power, ie Cadillacs, BMW, Mercedes

I posted this issue in another thread, but I have a distinct thunk when accelerating from a dead stop. My Genesis is a 2012 3.8. Do you have a link to said TSB? I looked on the HMAService site and saw no TSBs for the 2012 regarding this issue.

No I don't have info on 2012. My understanding is that the center bearing issue was fixed with later production in 2010. I don't think the 3.8 was involved then but I'm not sure.
 
After visiting 4 different service departments, I finally put the screws to the most recent and explained I wasn't picking the damn thing back up until it was corrected. They attempted to talk me into a transmission flush (complete, unfounded BS!) and I said no way. Demanded they call a regional somebody. They did and a new transmission is on its way. Short of it is, Hyundai chose a very, very poor transmission for this car. They should have paid closer attention to Jaguars failed use of this transmission... http://www.thelurch.com/lurching_zf_transmission.htm

Your link is about transmissions in production over 7 years ago. I have 110k on my 4.6 Genesis and the transmission has always been smooth and is still silky smooth. This may be better info http://etereman.com/blog/ford/common-problems-associated-with-the-zf-6hp26-automatic-transmission/
 
Interesting how different dealerships deal with an obvious warranty issue.
My RSpec 8speed transmission developed a two-one downshift jerk/lurch/clunk downshift in one of every three or so downshifts (the transmission must downshift to first when coming to a stop). This was at 10K miles. The dealership had the car for ten days (loaner supplied free of charge) trying to diagnose the problem. Dealership fooled around a bit - seemed like they were trying to avoid the inevitable conclusion of a bad transmission.
Finally, a "new" transmission was installed. Actually the "new" transmission was a remanufactured transmission. Expect to receive remanufactured components on warranty.
This transmission lasted until 40K miles. Then had a rough 2-3 upshift. Another dealership now. Attempts to fix transmission using a new pressure sensor failed. Another remanufactured warranty transmission was installed, but could not be programmed. Finally, the regional VP of Hyundai stepped into the problem and obtained a brand spankin' new transmission (said it was the only one existing in N. America). We were traveling, and Hyundai reimbursed us for all our living expenses ($2,200) incurred while waiting almost two weeks for resolution. Overall, I am quite happy with Hyundai's warranty service.

I have a 2009 4.6 that since day one when coming to a complete stop from normal driving I feel and hear (faint noise) something in the shift knob. Is that the same thing you guys are hearing or referring too?

The only way I can describe the noise would be snapping your fingers but as lightly as you possibly can. Go ahead and lightly snap your fingers.... thats what I hear every time I come to a complete stop. Been doing this since Oct, 2009! and 95k mi later. (or it is also similar to snapping a metal button on an old jacket etc...)

I never knew what it was nor did I think it was a problem.

Oh, so that's what it is. I have this as well, sounds like quiet 'tok'. Can get a little bit annoying when driving in heavy traffic; never heard this in other cars.
