Okay, so I bought this car several months back used. I just noticed today that it seems like the cover in the trunk for what I think is the subwoofer is missing. Where can I find and order a cover for this piece?

I think that is supposed to be open, like it is.

The subwoofer is suppose to be open like that in the trunk. No cover provided. The Lexicon system uses an free-air subwoofer(trunk is the enclosure); so it needs the open area in the trim to produce proper bass.
