Disclaimer: This only works because I don't have a spare tire and was able to monopolize on the additional storage space beneath the trunk floor.
I used a Sundown SML10" subwoofer paired with a Kicker Key500.1 amp and built a very small sealed enclosure (~0.4 cu/ft). I cut out some of the foam walls on the storage divider beneath the floor so I could fit the subwoofer box back there. I cut a hole in the hard trunk floor cover so the subwoofer face would stick through and whatnot. I also added a grill/cover on the trunk floor so I won't damage the sub throwing things back there. Overall I think it turned out pretty well! It's not insane bass or anything, but digs much lower than the stock system and blends into the stock audio extremely well. Plus you can't beat keeping all of your trunk space!

I gotta say... I cut this pretty damn close:
Threw a quick coat of black spray paint on the box and cut the hole in the trunk floor cover (didn't care about box aesthetics much since it's hidden), and also installed the Kicker Key 500.1 amp (for anyone curious, the factory amp is behind the driver side carpet/cover in the side of the trunk, the two sets of wires you want to tap into are Brown and White, then Blue and Red, all clustered together on the righthand plug into the amp):
