I order two Fobs to be on the safe side, after programmed one works great the second one stop almost immediately. Can I only have one fob at a time?

No. it comes with two. They should both work. Fresh batteries?
 
If you program one, you must program them all at the same time. The dealer should have you told you this. When I bought a credit-card FOB for my old Genesis, I had to take all three into the dealer to be programmed.
