My car lost power at full throttle...

I removed the stock air boxes and installed cone filters this morning. Now I'm at the track. Second run of the day. Towards the end of my run the car suddenly loses power for a second the starts acceleration again. It does this one more time before the end of the run.

It doesnt make sense to me that the cone filters are affecting things that much or providing so much air it kills the engine, but it's the only chang from the last time. I thought maybe the trans, but the engine also fell flat at the same time. As far as i know the torque limiter only comes on under 30 mph.

Anyone out there have experience with this

No experience with that happening on any car i own aside from maybe a transmission issue. However, I could take a guess and point the finger at excessive heat soak depending on where your air filters are located. Excessive heated air may have triggered a limp mode action from the engine not being able to keep the AFR optimal and stalled out the engine.

Hot air has less energy than cooler denser air, and our engines runs very hot. It takes forever for my engine bay to cool down after an hour drive from work.

Can you post some pics of your intake setup?
